This commit also does a set of small fixes:

 - The option OptimizeChebyshevFilterDegree was not fully implemented
 - The setting of the phase is not done for real states (sign in the subspace)
 - LCAO now sets the phase as the subspace
 - Some slice of the array was not initialized

Reference values are updated.
