This contains fixes to #215 (closed) and #217 (closed)

In the bug-fixes branch of the test-suite, new tests have been added inside H_chain/2.05 to monitor both. Indeed this branch gives different results compared to the bug-fixes.

The new tests are using the cylinder cutoff. In order to have it running, the implementation of the cutoff was slightly changed. To check if it is working properly or not.
