Address warnings and improve maintainability

Most warnings related to upcoming xarray interface changes; this should make the xarray interface more stable.

Also made dantro more easily maintainable by:

  • Adding ruff linting (quite conservative) and applying the corresponding changes
  • Running pyupgrade for python >= 3.9 … not worth it (yet)
