Improve DataManager tree file dump and restore mechanism

This builds on !204 (merged) and makes a few minor improvements:

• Add the possibility to specify defaults for the tree cache file.
• Better logging layout etc.
• Require more recent scipy version, addressing some recently occurring warnings (#213)
• Extend tests
