Draft: Modernise and simplify autotools project files

A lot of cruft accumulated over the years, and some strange things were left in builds (such as files being executable when they shouldn't have). VPATH builds broke (or never worked?) at some point as well. That's been fixed. I'm not sure how portable some of the make syntax I'm using now though.
