Merging new Core changes into main `develop` branch

Merging changes from new Core into main develop branch.

This fundamentally changes the advised method of developing and writing agents, and standardizes the process of creation and usage of agents. This is accomplished through "Flex Agents", which allow flexible processing of both single-case and multi-case settings. Flex Agents also allow for flexible file-based vs. memory-only processing.
