Commit everything in the test's copy of basalt's working tree before cloning a thunk

Another forgot-to-commit oversight. The basalt thunk was pointing at the last committed version outside the vm, instead of using the working tree contents. The difference is noticeable if one changes the stage2 hooks without commiting.
