Slight restructure of the documenation

This MR restructures the documentation. The general structure is maintained but the menus as not always expanded. Also, some sections are moved and joined together. Especially, the module and API documentation now live in the same subsection called References.

I haven't touched the notebooks so far but in an upcoming MR we should port them to normal python files and render them using Sphinx-Gallery.
