Fix: dynamic entries in top-level module and stdlib

Motivation and Context

It has been reported by Benjamin that there's an issue with top-level modules and the usage of stdlib.

Description

This MR modifies the dynamic entries pass to re-organize the order of constructed $initial_dynamic_entrypoints.
