Right/Left command key flipped in iterm2 when using them as option keys from System Preferences -> Keyboard -> Modifier keys

Detailed steps to reproduce the problem:
- Enable Left option key Esc+ functionality from Preferences -> Profiles -> Keys
- Set command to be option from System preferences -> Keyboard -> Modifier Keys
- Input:
<ctrl-v><left-cmd-a>
and<ctrl-v><right-cmd-a>
in iterm2 command line

Context: I use a Logitech keyboard when I'm at my work desk. I utilise the OSX supported functionality of remapping command to option and vice versa so that the internal keyboard matches my external keyboard as far as the layout is concerned (in other words the internal keyboard has cmd -> option, and option -> cmd remapped in system preferences, the external keyboard is unchanged).
I also utilise iterm2's functionality of being able to input meta keys in the terminal. But when I use the internal keyboard I have to go and flip the settings every single time because the command keys are oriented in the wrong order. In other words If I have system wide remap of command being option I expect right command to be right option and left command to be left option.
