Some shortcuts don't appear to work (e.g. Ctrl+R for reverse lookup) in Hotkey window

Detailed steps to reproduce the problem
- Open a Hotkey Window (my is bound to F1, and launches at logon)
- Press Ctrl+R to do a reverse look-up
- (Fails to lookup, instead clears the screen)
- Close the Hotkey Window down completely
- Open up iTerm2 (not a hotwindow)
- Press Ctrl+R to do a reverse look-up
- (Works fine)
- Open a new Hotkey window (with iTerm2 still open in a normal window)
- Press Ctrl+R to do a reverse look-up
- (Now it works fine)
What happened
The shortcut didn't work correctly and instead cleared the screen.
What should have happened
The reverse lookup should have kicked in.
Note that this also affects my Ctrl+C to kill the command
