Resolve "Geo: Verify locally stored files"

What does this MR do?

Ports https://gitlab.com/gitlab-org/gitlab-ce/merge_requests/17402 to EE, reworks some directories to reduce the CE->EE diff, and excludes files in object storage from the checks introduced in the first MR.
