Revert merge_trains_create_ref_service FF cleanup

What does this MR do and why?

This reverts merge request !129660 (merged)

We've received reports of problems with the pipeline source SHA when merge trains are enabled, that coincides with the rollout of this flag (internal support link, Slack thread). Let's revert the cleanup and disable the flag while we investigate.
