Revert some unintentional changes in structure.sql

What does this MR do and why?

Remove pipeline persisted ref only one at a time (!123976 - merged) introduced some changes to db/structure.sql and db/docs/verification_codes.yml that are not intended, which results in diffs after gdk update. This MR restores the files to their previous version.
