Remove list-untracked-repos/track-repo/set-replication-factor E2E

What does this MR do and why?

Part of Consider moving Gitaly E2E tests into gitaly pr... (gitlab-org/quality/quality-engineering/team-tasks#1458)

This functionality is well tested at a lower level in the gitaly internal/cli/praefect package, so in the interest of avoiding duplication let's remove these specs.
