Let's do something with CE->EE conflicts related to protected branch feature

When I merge CE to EE and something is changed about protected branches feature it's a hell for me to resolve it as it's totally different in CE and EE.
@timothyandrew Always makes two MRs, to CE and EE. The time distance between these two events (merge to CE and merge to EE) is basically a dead time because I can't perform CE->EE merges until both are merged. AND EVEN THEN it's not that easy to merge them sometimes.
The only way I see is to make this code more granular like @rymai did for other parts of the system. It helps a lot.
