Support: Backport Praefect & Gitaly fixes to 2.6.x

What does this MR do?

MR backports !959 (merged) and !961 (merged) into the 2.6.x support branch for a 2.6.2 patch release.

Underlying config handling for these components occurred in GitLab 15.9 and it highlighted some wrong types we were using in our config (but were accepted in the old config anyways).

Also updates Python package versions for security fixes and lint fixes.
