Update gitaly config to use git_data_dirs

Out Gitaly config is out of date and should be moved to use git_data_dirs instead of gitaly['storage']. It also appeared that Gitaly has different permission requirements in this config so that's been updated as well (and we may want to look at removing the dir creation and leaving gitaly to do it in the future on new environments).
