Clean up markdown in /advanced and /installation docs

Many fixes to markdown in charts docs, mostly end of line whitespace, spaces above and below headers or lists, etc. Also fixed capitalization as I found them, and added missing backticks.

These must be fixed to ensure they pass when markdownlint is updated to catch all issues.
