augustus_species available
I would like to tune my use of BUSCO by defining species through the option --augustus_species
. However, when I set a data set I am not even sure if its working, since there seem to be no feedback on bad usage of this parameter.
For example, I would expect a different output for this two case scenarios, but they return the same output:
busco -i CC2931.fa -o test_busco1 -m genome -l chlorophyta_odb10 --augustus_species chlamydomonas -f -c 6
busco -i CC2931.fa -o test_busco2 -m genome -l chlorophyta_odb10 --augustus_species chlamy2011 -f -c 6
The output is even the same when a nonexistent name species is used, e.g.:
busco -i CC2931.fa -o test_busco3 -m genome -l chlorophyta_odb10 --augustus_species notaspecies -f -c 6
How can we now if we are using a defined species? cannot find guidance on this from the documentation.
Also, could we get some feedback about whether the parameter is being correctly used or not? Right now only a warning is returned if --augustus_species
is set, but it does not really tell if the species selected is usable or not.
WARNING: An augustus species was mentioned in the config file or on the command line, dataset default species (chlamydomonas) will be ignored
