Fix Issue 228 - Wrong codons highlighted

Julius Tembrockhaus requested to merge 228_wrong_custom_codons into master

Spike positions were used instead of the msa positions for the custom codons. Did not made a difference for the small test dataset (both numbers were the same), but now it is fixed.
