fix pipeline path for result generation

This fixes the failing full test due to missing pipeline dir path. To temporarily account for slightly different results between molprobity results, skip local outlier comparison in the result display test (to be sorted during the code restructure, separate issue raised #88 (closed)) Split complex functions
