Support full paths

As discussed on the mailing list, this is a necessary step in making junction handling explicit and solid.

This branch itself supports full paths for:

  • Elements specified on the command line
  • Dependencies of elements
  • Link targets
  • Junction paths for junction plugin origins
  • Include files

And has added tests for success and failure modes for each of the above.
