Unmodified files display as modified under MSYS2's git 2.0, but work fine under git 1.8

What steps will reproduce the problem?
- Download msys2
- Install the latest git (currently version 2.1.0)
- Create a new repository
- Commit some file (it can even be empty)
- Try to commit again
What is the expected output?
Nothing should be "Modified" in the Commit dialog.
What do you see instead?
The file is "Modified", but 0 lines added and 0 removed
What version of TortoiseGit and msysgit are you using?
TortoiseGit is version 126.96.36.199.
I'm using msys2's git, not msysgit.
It is the 64-bit version.
On what operating system?
Windows 8.1 x64
Please provide any additional information below.
This problem doesn't occur with msysgit 1.8.4; it seems to be a git 2.0 issue.
