Question mark icons on committed unchanged files.

After repository is initially created, files and folders added, and commit done. If the last folder in project is empty, the icon is a question mark which propagates to all rest of files in the folder even though they have been added and committed.

My folder structure is something like this

Project root
.git
some files
Project Name Folder
A Folder - Not empty
B Folder - Not empty
C Folder - empty - question mark icon
Afile - question mark
Bfile - question mark
Cfile - question mark

If I delete C folder, the files now get green checks. On another note, If I add an empty folder, it does not cause the files to revert back to ? marks. It only appears that way when recursively adding all the files the first time.
