set prune: false on xxx-crd units

On a Kubernetes cluster, removing a CRD creates pains (e.g #2806 (closed)).

Most of the time it's better to avoid it.

As a robustness improvement, we can systematically set prune: false on the xxx-crd units to avoid some of these cases.
