Marker and triggers not configured properly in ZI backend

When compiling a program for the Zurich Instruments hardware, it is possible to configure what marker outputs to use on the HDAWG and what Trigger inputs to monitor on the UFHQA. When using a non-standard configuration, it appears that the default marker and triggers are configured in the hardware.
