Started using the classical_particles class components when dealing with ions

Description

Started using the classical_particles class components when dealing with ions. Mainly we now use the positions, velocities, total force and masses from the classical_particles. The classical_particles are also modified to allow keeping the positions of some particles fixed during the propagation.
