Protein frame translation distinction
I am wondering if the in the btab file the frame from the six frame translation that is associated with a given alignment could be reported? It looks like there is maybe some frame information in the TAB format. I think that blast reports this in its web alignment tool, and it would be useful to distinguish between incidental 'overlapping' alignments that are actually from a different translation frame.
eg. The second row is an alignment that completely contains the first row but after investigating, they are aligning to different translations, which we would need to know so we don't count these as overlapping regions. Its especially interesting in this case because one match is so much better than the other one but shorter.
