So basically, when I have added a file to the queue with "close the current multiplex settings", then add new file to multiplexer, leave it open, then go and "Edit in corresponding tools and remove from queue", Mkvtoolnix just crashes. It doesn't crash if I have no file open or if I have more than one file open. Interestingly enough, if I open more than one file, than add all of them to the queue leaving only one and then edit one of the items in queue, it won't crash, but it will crash if I repeat the process again from the start. Hope I explained it well enough. This is on v25.0.0, but this bug was present long ago, I wanted to report it back than, but forgot how to reproduce it.

Please upload the .mtxcfg file created in step 2 as well as the whole jobQueue directory and the mkvtoolnix-gui.ini file from the settings directory to my file server.

I honestly don't know what the issue might be, and not being able to reproduce means that pretty much zero chance I can fix it.
Could you make a video showing exactly which steps you're taking that lead to the crash & upload it to the file server again? Maybe I misunderstood your initial description (despite having read them thoroughly five or six times), or maybe I'll notice something.
Maybe it's due to the files being used.
Are you using the 32-bit or 64-bit version? Which version of Windows are you using?
I have already reproduced the issue successfully on my Windows 7 32-bit (the latest pre-build — portable version), following the steps mentioned by Giorgi in the description. The most interesting thing is that the issue doesn't occur with all possible files, but in my case I noticed that it appears if a Matroska file in the job queue has a HEVC video track, so I suspect that the issue may have something to do with HEVC, but I might be wrong of course. Anyway, here are my steps to reproduce:
Run the GUI, go to the Multiplexer and add a Matroska file that contains a HEVC video track (yes, it must be HEVC; at least in my case I can reproduce it using a file with HEVC).
Now press the the option: "Afterwards close the current multiplex settings" from the "Add to job queue" button.
Make sure that the file is in the job queue (there is, don't worry ).
Go to the Multiplexer, press "New" and add a Matroska file that contains an MPEG-4 AVC video track (I recommend to use MPEG-4 AVC).
Now get back to the job queue and press the option "Edit in corresponding tool and remove from queue" from the context menu.
Result: APPCRASH.
If there is need, I can upload both Matroska files (the first one with HEVC and the second one with MPEG-4 AVC) for reproducing the issue.
As I have said, this has been happening very long ago, like 1 or 2 years ago. I wanted to report it back than, but forgot how to reproduce it and then forgot about it alltogether. I stumbled upon it today by chance. I haven't tried anything besides mkv files yet.
Discovered something interesting. I took two mp4 files and tried to reproduce the crash with same steps. Crash didn't occur. Then I remuxed those files to mkv and tried to reproduce it once again and it didn't crash once again. Not only that, it also doesn't crash when I take one of those mp4 files (both original and remuxed) and do the same steps with the video file I showed in the video I uploaded.
