Video 'hiccups' after muxing new audio in

I have file video.mkv, which has video, audio (HE AAC), subtitles (vobsub). There's a problem with the audio track, so I created a new one. Since I didn't have the unmuxed original video track anymore, I wanted to mux a new file with the fixed track. Use MMG and double-checking with the docs for any extra switches that might help, I tried:
"mkvmerge" -o "video-fixed.mkv" --command-line-charset UTF-8 --priority lowest --aac-is-sbr 0 --language 0:eng --default-track 0 -a 0 -D -S --track-order 0 audiofixed.aac -d 1 -A -S --track-order 1 --no-chapters video.mkv --language 0:eng --compression 0:zlib -s 0 -D -A --track-order 0 video.idx --title "Blah" --chapters video_ChapterX5.txt
In the resulting file, about every 15-20 seconds, the video hangs for a second while A/V resyncs. It's majorly noticable and hugely annoying. I did also try demuxing with mkvextract first, but it changed nothing. Likewise there was no change if I didn't include the subtitles.
