Instance not created with clone's tools

We have been facing issues with things like log4perl.conf being too old lately, probably because packages are not being built often enough. But it raised the question if we need a way to just use the repo's if we are going to test that.

For log4perl one needs to go manually edit the files on the instance and this is error prone, specially for QA.
