Steps to reproduce:
- reset user preferences by deleting preferences.xml file
- open Inkscape with New Document
- create multiple objects
- select objects
- open Fill and Stroke panel
- select Fill > Linear Gradient
- click on Alpha slider option
What happened?
All Gradient setting options disappear.
What should have happened?
Alpha setting should have adjusted.
Further steps
- select Flat Color Fill option
- re-select Linear Gradient option (Gradient options reappear)
- hover over Alpha slider without clicking it
What happened?
Options disappear again.

Steps:
- select Flat Color Fill option
- select Linear Gradient Fill option (Gradient options reappear)
- de-select all objects by clicking outside the selection box
- re-select a single object
- in the Linear Gradient options, hover the mouse over the Alpha slider without clicking it
What happened?
The Alpha slider moves with the mouse despite not be activated by a click. This could indicate related background activity that could be useful in debugging the issue.

The issue also existed in version 1.2.2 before I upgraded.

Installation
I initially installed 1.2.2 from the Debian APT repository via the command-line. I re-installed / upgraded to 1.3 via the official Stable PPA.
