(Cleanup Legacy Storage): Remove all calls to Gitaly's `RenameRepository` RPC

Problem to solve

Remove all calls to Gitaly's RenameRepository RPC as this RPC won't be supported with the WAL.

This issue is needed for Gitaly WAL.
