Consider calculating a conflict even if a side is missing

Currently, Gitaly raises an error when a conflicting side is missing. That restricts resolving conflicts when a file removed in target but modified in source: &4893 (closed).

Proposal

Consider removing the verification in order to calculate a conflict even if a side is missing.
