Start a discussion rooted at a system note (reply to a system note)

We can now reply to comments and form a discussion.

Often, I like refer to changes made (like labels added, milestones added, etc.) and link to the system note directly.

Rooting a discussion with a system note I think makes sense because you can then have a conversation about say, "why did this get delayed to so and so milestone?"
