Exclude/Ignore .gitlab-ci.yml while merging the branches

I have Gitlab CI/CD enabled on my two branches and each branch has different setup. When I merge the branch then .gitlab-ci.yml also get overwritten and it's effecting CI process. Please help me in providing any solution to ignore .gitlab-ci.yml file while merging the branches.
