Clean up deleted repositories

Similar to gitlab-com/migration#322 (closed), we have a lot of +deleted repositories on disk that we should clean up after the migration due to issues such as https://gitlab.com/gitlab-org/gitlab-ee/issues/6091.

We may want to build this into the product.
