Allow access to the well known directory earlier in the process

Adding a domain alias after enabling https gives a warning in the first verify ... the second works.

I assume it's because the new name is not yet active as vhost alias when we start letsencrypt.

Can't we add the .well-known directory alias on some higher level in the config? Or to the default vhost?
