CoVpipe version in output files

Just a minor bug I found today: The qc_report.html file doesn't contain the CoVpipe version

This report was generated using covpipe pipeline version unknown_version.

Reason for this seems to be the pipeline.version file, as it just contains "unknown version" as content.
