restart of ph.x calculations with 2D cutoff fails because outputPBC in xml file is not set to '2D' by run_nscf

problem reported by Raphael Longuinhos Monteiro Lobato. the problem is caused by the fact that assume_isolated from the input_parameter module is not set to the right value in run_nscf.
