Fix the cross junction disaster

This branch fixes a few things:

• Full names in error message
• The total disaster in my previous addition of --track-cross-junctions and making cross junction tracking disabled by default
• A regression from my Source refactoring, which requires now that the TrackQueue explicitly mark skipped elements as tracked with the new Element._tracking_done() api.
