Be explicit when overriding junction configuration, or else warn/error

As discussed on the mailing list, we need to be explicit about when a project overrides the configuration of a subproject's junction, this should never happen by accident.

At the same time, we need to have the ability to explicitly allow junctions to the same project to coexist.
