CMakeLists.txt: Drop -Werror for deprecated-declarations

Due to a proto update in buildbox-common (BuildGrid/buildbox/buildbox-common!529) , the master build_only stage was failing due a deprecation.

This request drops the Werror for deprecated-declarations but keeps the warnings.
